The big question is the chicken and egg question .... which came first. Is it the damaged gut that causes certain bugs to grow or is it certain bugs that then damage the gut.

My husband had hip replacement surgery last August and the antibiotics & surgical chemicals severely damaged his overall health. I know that sounds alarmist, but he was always superbly healthy before that pre-surgical antiobiotic wash, betadine caused infection (because he's allergic to shrimp and they used betadine anyway), and antibiotics to get rid of the betadine caused infection. Since then he's had a horrible sinus infection which required more antibiotics and 3 days off work, and now he's still got the cough - 7 weeks later. Uff... I don't know if he'll have the other hip replaced. And here's a weird note - since the antiobiotics he doesn't smell the same. He used to always smell like a combination of cookies & bacon, and now he smells bland. Also, when he poops there is zero smell in the bathroom. Crazy right? Anyhow - we are both taking broad spectrum probiotics to try and rectify the situation.

I wonder if he has had a viral infection. It can cause anosmia and perhaps loss of taste,and this may have nothing to do with antibiotics etc. Google anosmia and viral infection
