I had protein in urine - proteinuria - when I was pregnant and had a preeclampsia. I didn't knew it had to do with kidney problems. In fact, no one really explained me what it ment, just told me it was from the preeclampsia (a very high blood pressure that can lead to problems with the baby and the mom). After I had my baby (he was born only with 31 weeks) it took some weeks for the urine to came back OK.

that was pretty serious. I had regular checks with my first son because I had high blood pressure, and think I nearly got to the preeclampsia stage just prior to his birth. He was on time 
The condition known as eclampsia is very serious indeed, and I am pleased to know that you and your child got through the rough stuff.
