It's my understanding that bacterial dysbiosis and systemic fungal infections can cause chronic toxicity which could in theory cause brain fog and other cognitive problems, as well as depression.

OTOH, it could be metabolic. To rule out acidosis, Joanne, try drinking a little club soda and see if the symptoms lift any. If you think it might be hypoglycemia, try a plain white rice cracker brushed w/MCT oil or a slice of fruit if you can have fruit. If either of the above alleviates your morning symptoms, you may just have an underlying metabolic issue.

I get metabolic acidosis and used to wake up nauseous every morning. Needless to say, I'm not a morning person. Acute acidosis, OTOH, sends me tailspinning into a deep, dark abyss i.e. nausea, extreme dental sensitivity, vomiting sometimes, visual changes, faint-headed, hearing loss, etc. Ditto hypoglycemia, which I get from accidental ingestion of fructose, sucrose, sorbitol and cognates of same. Acute hypoglycemia is the worst; I just want to die the nausea is so bad. It generally takes 2.5-6 weeks for me to recover from such episodes.

I stiffen up anytime I'm not up and actively moving. It's been that way since 1996. My arthritic problems presented as Hallux Rigidus and bilaterial hip subluxation back in the 70's. As of my last x-rays (2007), I have bilaterial SI sclerosis and multi-level spondylosis and DJD of the spine. I'm currently waiting to be evaluated for AS; my appointment's still a few weeks off.
